I would like to know, if I live in Long Island and I work in New York City, do I have to pay New York City taxes?

No. NYC income tax is a tax on residents of NYC.

Be sure to tell your payroll department that you do not live in NYC so they don't deduct the city taxes.

Historically, there's been a commuter tax that was levied on commuters from outside the city. Long repealed, I think it was around 5%, but don't quote me. Google it.
