I realize you asked for LI, but if you have a train lover on your hands, the NYC Transit Museum is technically on LI, but in Brooklyn. It is housed in a 1936 IND Subway station. There's a train, buses, and trolleys to explore, in addition to other displays.
The problem is finding something appropriate for both a 3 year odl and an 8 year old together. Rather tough. Cradle of Aviation would be good for the 8 year old with the IMAX but you won't be able to stay long enough iwth a 3 year old to get your money's worth.
If you can get to Queens, the Queens Farm, Alley Pond Park in Little Neck, the Queens Zoo and the Hall of Science at the Flushing Corona Park. See if any children's shows are playing when they're here at the Tilles Center, Westbury theater, Nassau Collesium, one of the local playhouses or if something like The Paper Bag Players will be at Hofstra or Molloy.
If he is into Thomas the Tank Engine he will love this. Your niece probably will too. It's a quick visit, get there when they open so you can get a couple of rides in, no more than an hour. We stopped at the Holtsville Ecology Center on the way home once and the kids enjoyed that as well.

I wouldn't go there with a 3 year old. Not much for her to do and there are a lot of stairs, dark, and no place for the little one to walk around without holding onto someone's hand. I'd save this for when they are older and can appreciate NYC history, even though it's fun to walk through the old cars, most of it will go over their heads.
Depends on the child. Not really going to understand it and you have to be careful with the kids walking on the platform and getting on/off the subway cars., especially when you have to watch out for 2 kids of very different ages at the same time. If you're bringing a stroller, I wouldn't recommend going on your own.
You also have the childrens museum in the hamptons if you live towards the east end. Also like somebody else stated if your a town of brookhaven resident the kids will lover the holstville ecology center. Its like a mini zoo. They have bald eagles, 2 bears , owls peacocks and everything there. Technically you have to pay if you don't have a town pass But I very rarely ssee the booth staffed when I am there. usually its only staffed on Saturdays.
