Thanks to all for the responses. Really much appreciated! To clarify, we are looking to rent (currently paying over 4k for a flex 2 BR, would love something much more affordable). Our work day would START at 6:30 am, meaning if we lived an hour from Stony Brook, I would leave the house before 5:30. I definitely want to favor her commute, so it sounds like areas such as Bayside/Whitestone/Flushing, Forest Hills/Kew Gardens, New Hyde/Garden City, or Woodmere would be best. Thoughts?
Forest Hills is a good area with easy highway access PLUS a little further west than Bayside for your wife.
My family lived in Bayside near Bay Terrace shopping center. It was 45 miles door-to-door. 1 hour to Stony Brook if there's no traffic and the sun is shining with no glare -- and that's coming in the back way, not 347 or 495 to Nicolls. 6:30/7AM will be a slightly different story. I would call it an 75-90 minutes, depending on how much closer to 7 AM he leaves.
We've had a few trips into Bayside on Friday evenings take 2 hours getting caught up in traffic heading into NYC for a night on the town, but those were more the exception.
Of all the locations which would be most fair to his wife, Bayside/Whitestone is probably it.
I agree. But, there aren't any great solutions - but that is probably the best for the wife. She has it worse than he does., but as you noted, he will be driving against traffic.
Damn! What a way to live! Working 12-hour days, and commuting a minimum of 2 hours a day. Work/travel 14+ hours a day; get your 8 hours sleep....leaves 2 hours to be with family/live your life. Years ago, you needed a whip to get people to live like that. Today you need a degree.
You have the LIRR on the north end of SBU's west campus. SBU has buses which run on and between both campuses. Only problem with the Stony Brook LIRR is less frequent trains as opposed to Ronkonkoma.
Also less reliable/on time in general with those dual mode trains. With all of the population growth in mid-Suffolk they really need to extend the 3rd rail to Port Jeff.

That would be an eminent domain nightmare of epic proportions.
I commuted from Staten Island to Woodbury for 2 years and it nearly drove me insane. Just imagine a round trip Belt Parkway trip 5 days a week. Your wife will actually have the harder commute even if it's a shorter distance.
I work at SB too and live in Farmingdale. Exactly 45 minutes each way with no traffic. Probably not good for your wife though. You may be better off near Rockville Center by SS Pkwy. Probably be an hour commute for each if you leave early enough.
