A few hints:

In the Setauket area, there ARE some non-standard low bridges- like 9'6". So know the height of your truck, and pay attention to the signs once you're off of the main roads.

In NY, trucks/commercial vehicles can not drive on limited-access "parkways" (It gets confusing, because there are some regular streets whose names are suffixed with "parkway"- trucks can go on those- but limted-access parkways, like the Northern State and Southern State asnd Cross Island Pkwy....do not allow trucks (It's the law + they have low bridges)- but they all have big white signs over the entrances which say "No commercial vehicles"- but if you're taking the ferry, you won't be encountering any parkways- at least not in NY.

Update:

Took the Port Jeffersn Ferry from Bridgeport, CT, no advance reservation made, they were able to fit the UHaul truck with car in the tow on a auto transport thingy on the lower level of the ferry on level surface without any problem. They will measure the length from front of the truck to the end of the car transport dolly using a roller like thing and charge you using credit card on the spot. On reaching PJ, followed the google maps and didn't encounter any bridges that were too low for the 12 feet clearance. Forgetting the cost but I think it was $174 or something like that for two adults, uhaul truck, car in the tow on uhaul auto transport dolly.
