I know there's a bus that'll take you from LAX to John Wayne Airport. You might be able to find your way to San Clemente from there. Any reason you're not driving?

There are trains leaving at times other than the morning:

Monday-Friday service:
Metrolink 602 departing Union Station at 3:20PM and arriving at San Clemente at 4:50PM
Metrolink 604 departing Union Station at 4:30PM and arriving at San Clemente at 6:00PM
Metrolink 606 departing Union Station at 5:40PM and arriving at San Clemente at 7:10PM
Metrolink 608 departing Union Station at 6:30PM and arriving at San Clemente at 7:57PM

On the weekend (Sat and Sun), service to San Clemente is designed for tourists coming to the beach in the morning and leaving in the late afternoon/evening. Hence there isn't much in the afternoon towards San Clemente. There is one train going to San Clemente station in the evening and it is Metrolink 664 departing Union Station at 4:45PM and arriving in San Clemente at 6:11PM.

--Note: The San Clemente train station is smaller than the San Juan Capistrano Metrolink/Amtrak station. If you could go to San Juan Capistrano and arrange transportation or take OCTA from San Juan Capistrano station to San Clemente, you could use more frequent train service into San Juan Capistrano.
--Also, Metrolink is different than Amtrak. Metrolink is the commuter rail system for Southern California, and operates more trains into San Clemente than Amtrak at the times you want. Metrolink :: Welcome

To get to Union Station you need to take the Flyaway Bus. It departs frequently under the green signs in each terminal departure bay titled "Flyaway, Buses, and Long Distance Vans." It is about 30 minutes to Union Station from LAX on Flyaway. http://www.lawa.org/welcome_LAX.aspx?id=292

Depending upon the time of day, you could take the Amtrak or Metrolink train from San Clemente to Irvine station. From Irvine station, you could catch the LAX Flyaway bus that will transport you directly to LAX. That might be the most efficient method via public transit.

The 2 stations in SC are very different. The Metrolink station is in the North Beach section of SC. You will have more choices of Metrolink trains to board. About a mile south of North Beach is the San Clemente pier and an Amtrak station. Usually only 1 or 2 Amtrak trains daily will stop there. (The rest of the Amtrak trains will just zip by.) So, which station are you going to? Perhaps you should consider going about ~5 miles north of SC and use the San Juan Capistrano station which serves both train services.
