I'm going to be starting a new job located in DC and i have a question regarding the best way to commute from Annapolis.

Commuter busses also operate between Annapolis and Washington, and offer a choice of several pickup and dropoff points in both cities.

I would second the commuter buses. They run from downtown Annapolis and two large park and rides along 50. Only takes about an hour (less if before the rush) to reach downtown. They are very nice coach buses and the come every 15 minutes. Actually depending on where you are going you may be able to use either route and then a bus would come ever 7 minutes. There are two routes and they cover downtown pretty well, but you can catch buses or subway if needed downtown to your final destination. Best part of the commuter buses is parking is free and almost no driving. They can also use the HOV lanes on 50, but most of the congestion is inside the beltway where there are not HOV lanes.
Another option would be to drive to New Carrollton and take the Orange line or MARC into the city, but you would have more traffic to fight to get to the beltway and parking is not free (even for MARC), but I think there are buses from the Annapolis park and rides that will take you to the New Carrollton Metro and MARC station so while you would have to pay for that bus fare, you would drive far less and parking would be free.
The Bowie MARC station is a bit out of the way for Annapolis commuters, but you can try it. I find driving on 197 to be annoyingly slow most of the time.
