You can take the commuter rail (MBTA) out of Boston to Salem. The train station is in walking distance to sights.

Amtrak goes into South Station in Boston and then you have to get yourself to North Station (at least this is coming from points south and west of Massachusetts) and onto the commuter rail.

Actually if you're coming in via Amtrak--get off at Back Bay, the stop before South Station, and take the Orange Line to North Station. At least that way you don't have to change subway trains.

It is kind of a pain to have two stations that don't connect well, but it dates back to the time when every railroad built its own station, and none of them had territory that made it look sensible to build a railroad through the city.

However at some point the Boston Elevated ran an elevated line along Atlantic Ave-Commercial St that connected North and South Stations. That's been gone at least 50 years.

Yes the train stops in downtown Salem. You can walk to most tourist spots. they offer a trolley ride overview of the city. You can hop on and off.
