How long are you staying and how many rooms do you need? The Cape in general doesn't have your typical large chain hotels. There are mostly small motels, large resorts and private rentals through sites like Homeaway or VRBO. I recommend a private rental if you need more than 1 bedroom or if you are looking at a week-long rental.
Harwich is mostly a residential community and doesn't have too many commercial areas. Dennis which is right next door has more businesses and hotels if you're looking for a traditional efficiency motel type room. On the other side of Harwich is Chatham which has a very nice downtown area. You will find some very upscale bed & breakfasts here if that's what you're looking for.
Look at Handkerchief Shoals Inn, Platinum Pebble Boutique Inn, and Winstead Inn, all in Harwich. In Chatham, look at Chatham Wayside Inn and Captain's House Inn.
The big splurge in the area is Chatham Bars Inn - we went during the winter last year and got a great rate through either Groupon or a similar site. (I can't remember exactly which one.) If you are going off-season, it may be worth checking around for a deal or coupon.
I second Chatham Bars. They often have packages that include spa treatments, dinner and/or breakfast. They also have livery service, free of charge for guests in and out of town,
