Downtown Waltham might be a good option. For getting to Westborough, you would have a couple options for getting onto the highway (go south and get on right at the 90/95 junction or go west and get on at 95 just north of the junction), and you'd have Rt 20 as an alternate route. You'd be walkable to the commuter train into Boston. Late night from the airport you could take the T to Alewife or the green line in Newton and uber from there.

Doesn't the Amtrak to PA also have a stop at the route 128 station in Westwood. If you were in Natick or anywhere close by, you could just drive to that station for the Amtrak.
