Perhaps, if local fire departments have a manual for accessing situations where they encounter UFO's, then I'm sure the military has their protocols if encountering UFO's, and extra terrestrials. Since the incident at Roswell, whether it was true or false, after hearing such controversy dealing with public interest and the military. You would assume they have developed a protocol for such situations just for future references.
If you want to read a great story of alien invasion get "Footfall" by Larry Niven & Jerry Pournelle, published 1985. It turns out the US military don't have a plan to deal with an airbourne invasion of Kansas but they do manage to improvise ... eventually.
