Depends on what kind of back protector and what kind of backpack, but generally I would say no. In the event you go down, that backpack can and will slide out of the way real quick unless you have it cinched super tight to your back, and probably isn't made to hold up to a slide anyway. A good back protector will stay on you, is made to take a hit, and is made to slide.

By the way, if you're planning on commuting any appreciable amount, skip the backpack and get some kind of luggage, either a tank bag or saddle bags or something. Your back will thank you.

Thinking about how a back protector works, if anything it would be more necessary while wearing a backpack. I can only imagine feeling a lot of pain if you landed straight on top of a backpack, or a sudden lack of that pain should your back be bent further than it's intended.

I vaguely remember wearing a backpack when I first started riding. It was awkward and cumbersome, not to mention a bit painful. I quickly moved to strapping that pack to the pillion seat with a $5 bungee net.
