There not technically "Indie" movies, but The Full Monty and Office Space are terrific little movies that lovers of Indie films will adore as well. I'm amazed at how few people I have talked to who love great films have missed out on those two...
When I saw it I really liked Happy Accidents with Vincent D'Onofrio and Marisa Tomei. (It had some occasional trashing of religion I disliked, but it was a minor element/flaw) However it's several years old and I'm a sucker for a time travel story.
Looking through the "Independent Spirit Awards" and "Sundance" I find the following films I liked that might fit.
Stand and Deliver - Teacher film. I thought of it as a "big film" but apparently low budget. The Apostle - Robert Duvall. He's a big name, but I think he made this with his own money so it's independent in some sense. Eve's Bayou - I didn't think I'd like it at first, but as the movie wore on I got into it. A tad more haunting and disturbing than I usually like, but I don't mean that in a horror movie way. Heathers - A first film and by an independent studio. Spellbound (documentary) - It struck me as an independent anyway in that it seemed relatively cheap and was about a subject not done in films much at that point. (I considered "Hoop Dreams" but that might be too mainstream)
Of those I see above I liked Eternal Sunshine..., Lars, and Millions fairly well.
The Last Crusade was the best one of the 4 movies.
