Can you just fill the screw holes with silicone or do you need to change the shingles or do something else?

Unless your using a high quality silicone. consider using roofing cement instead of a silicone. Look for a product called "Wet and Dry". It should be available in your local hardware store. This material is packed in a caulking gun size tube and the price is around a couple of dollars.

Fill the holes with the cement. Then, if possible, cover the cement with any lose roofing granules that are available and press into the cement. This will tend to match the existing roofing color and mask the area of the repair so it will be less noticeable.
