Amtrak. Leaves Princeton Junction Saturday at 10:00 am gets to NYP at 10:49. $50, one way. Sunday is same time but only $35

There is a track construction project on the NEC through October, which is why the trains are running slower, especially on the weekends it seems. (makes sense, lower ridership, better time for work).
Here is the service advisory: New Jersey Transit
And here are the current timetables: http://www.njtransit.com/pdf/rail/R0070.pdf
No, there is no way of avoiding it short of driving in/driving to a different rail line.

princeton junction to ny penn is a far distance, and nj transit goes local on weekends. like tdstyles said, amtrak, while expensive, is the only other choice.

No problem. general rule of mass transit. Faster service is more expensive.

I think you are beating a dead horse here. The only available options are:
Train
NJ Transit: 79 minutes-88 minutes
Amtrak: see above
Bus:
Megabus 90 minutes-105 minutes
Coach USA 105 Minutes
Drive:
In traffic 65 minutes to infinity minutes No Traffic 62 minutes
A combination of driving to another train station or even ferry terminal is also not an option since the total transit(driving, parking, getting to train) time from anywhere is going to exceed the 79-88 minute train option right from Princeton Junction. Since Amtrak was too expensive I'm assuming a helicopter is out of the question.

Could also ride a bike (315 minutes) or walk (969 minutes). Be careful, though. Google's walking directions send you over the Pulaski Skyway!
