Are you referring to stores that are not chain-run operations?
If so, I think that the answer is obvious, namely...you need to look on downtown streets, rather than in shopping malls where essentially everything is part of a chain.
My favorite non-chain clothing store is Landau, located on Nassau Street (just north of Witherspoon Street) in Princeton. Landau specializes in woolen goods, but they do have some cotton goods as well.
For those of us who shun the usual junky Made-in-China offerings, Landau sells woolen goods imported from Scotland, Ireland, Austria, and New Zealand, and the quality is superb. Currently, they are selling high-end woolen hats and scarves at a very good discount. Even their Austrian Loden coats are currently discounted, even though that means a price that is still pretty steep.

I do think it would have been helpful to everyone, however, if you took a moment to respond to the person who said they weren't sure exactly what you mean by "indie". It is not clear if you mean non-chain-owned, selling products made by the owner, or what.
