Is there an easy way, or rather less painful, to go from JFK Airport to LaGuardia via public transportation? There must be, but so many bus routes and subways have changed recently, and I'm wondering which way would be the quickest and least stressful. Any suggestions? Thanks.

No direct service from JFK to LGA via NYC subway or bus, but there is a private bus company that provides direct service:

The Most Departures To Manhattan - New York Airport Service : JFK --> LGA

Thanks. Doesn't need to be "direct." I don't mind transferring from bus to subway or whatever, I just want to pay very little. I'm going to both airports to work and want to outlay as little expenses as possible.

I guess the cheapest way would be the Q10(make sure you get the "LIMITED" bus, much faster) to the last stop at Kew Gardens, hop on the Manhattan bound E or F train to 71 Av(2 stops), transfer across the platform for the M or R train to 63rd Drive(2 stops). At 63rd Drive, transfer to the Q72 right by the mall on Junction Blvd to LGA. The Q72 serves all terminals except terminal A.

An alternate would be to stay on the E/F to Roosevelt Av.(the stop following 71 Av.) and transfer to the Q33 for all terminals except terminal A(transfer to the Q47 for terminal A).

I don't know which of the two are faster but that's the cheapest & most direct. Total fare(one way): $4.50.

I wouldn't suggest transferring to the Q72 bus at 63rd Drive as that bus doesn't seem to come very often besides having to wait to transfer to the local M/R trains at 71st Ave/Continental station. It is better to stay on the E/F train to Roosevelt Ave and transfer to the Q33.
If you don't mind spending $5 more, I would say take the Airtrain at JFK to LIRR station/Sutphin Blvd-Archer Avenue subway stop in Jamaica and from there take the E/F train to Roosevelt Avenue. It is much quicker (more direct) than the Q10 bus to Union Turnpike/Queens Blvd. stop in Kew Gardens.

Just so everybody knows, a direct subway line from LGA to JFK, that would've connected with all the existing lines in Queens, was proposed a few years ago by MTA. It was squashed by, of all entities, Port Authority of NY/NJ, which runs the Air Train to JFK, and doesn't want more convenient transit to either of the two airports within the borders of New York City.

So we deal with the current inconvenience because of politics. Surprise!
