According to the samples taken by the Natural Resources Defence, only one beach in the Rockaways (in Breezy Point) had samples that had exceeded the state standards in regards to contamination. Testing The Waters, Prevent Beach Pollution - New York | NRDC
As far as where to go, the beaches above 116th are definitely tamer and quieter but you can also go into the 80s and 90s and early 100s where the concessions are, ever since they were taken over by the Rockaway Taco people, they've had musical bands and different kind of food, also alcohol. Though the 90s beaches tend to get crowded fast because of the train stops and the fact the beaches are much smaller than elsewhere.
I once tried to talk my way into Breezy Point. They had a guardhouse with a gate.
I felt like I was trying to cross from West to East Berlin.
Of course they are operating illegally but I guess the cops are too busy harasssing people dancing on a subway platform.

My family went mostly to Riis Park, though we sometives visited relatives in Breezy Point, but that's a private co-op. Also, make sure you can handle the currents and know basic don't swim against it, swim out of it parallel to the shore safety. It seems every year there's a drowning tragedy because of the currents (or rip tide, not sure of the proper terminology) pulling people out. They make the mistake of trying to swim against it and wear themselves out.
