Queens by far is a better choice for both your budget and job location. I would look in the Murray Hill are of Queens, there was an article in the NYT, this area seems to be "off the beaten path", but the apartment prices were really amazing, although honestly, if I were starting out, I would chose Astoria.
Murray Hill? You need a car. That's so far from Manhattan why live there ?
Repeat what everyone else said--Queens seems like the better fit for you. Astoria, Sunnyside, Woodside, and Jackson Heights (and possibly further out such as Elmhurst) would all give you reasonable and single-seat commutes to Times Square. Jackson Heights is a bit more crowded/denser so maybe not as clean, but it's really more about how clean your individual apartment/neighbors and building is rather than the street.
Looking to co op in New York city near Union Square however knowing too expensive to live there, any suggestions where would be a good place to look for housing temporary for 15 weeks relatively cheap.I will not have a car and do not mind commuting 25-30 mins as long it is safe.
