Luckily, I don't have a full-blown phobia - I'm just not particularly happy on them. We used to have to drive on the horrible Bay Bridge going to Maryland, and from the video another poster posted here (thank you for that, btw), the Manhattan Bridge doesn't look half as bad as that, so I think maybe I can deal. I'd probably rather do that than the tunnel, because yes, I am also scared of tunnels.
It might be somewhat scary for a first timer but isn't anything to be extremely worried about.... Take the Brooklyn Battery Tunnel if you're too afraid of crossing the bridge; NJ Transit goes under the Hudson so you're already used to traveling in tunnels anyway.
Though, it's somewhat understandable but that doesn't mean you should avoid it. The first time I walked across the Brooklyn Bridge (at night) I was afraid part of the wooden walkway would give way and I'd fall into the East River considering how old it is. Obviously though they replaced the planks since the construction of the bridge
The driving through the Lincoln Tunnel for the first time I couldn't help but imagine a section(s) failing from the pressure of the river around it and millions of gallons of water rushing through or what happened in the movie Daylight; that's scarier than driving over a bridge. In reality you're vehicle would probably be propelled through the tunnel by pressurized "winds" from the force of the water traveling through that narrow space and there's somewhat a chance you survive if you're close enough to an opening. Similar to being shot out of a cannon... best not to think about "what if" scenarios.
Bridge and tunnel engineers knew how to build these massive structures and they are monitored for any potential problems. You're more likely to get hit by falling ice from a building walking down the sidewalk than having a bridge collapse, tunnel fail as your traveling on it through it IMO.
And the Manhattan Bridge isn't that bad looking... it has some of the best views of Manhattan.

Last Saturday night, my friend and I walked over the Manhattan bridge into Brooklyn,
then walked over the Brooklyn bridge back into Manhattan.
You might want to walk it instead.
Let them drop you off, and you walk over the bridge and meet them later.
