As I mentioned earlier, try to stay close to the Belt Pkwy from Sheepshead Bay to Howard Beach/Ozone Park/Lindenwood. East New York being the only real no-no due to crime. Maybe strike Canarsie off the list as well if you don't want to live in a black neighborhood.
Living in areas such as Brooklyn Heights, Park Slope, Kensington, Ditmas Park, etc...could be a pretty torturous drive due to lack of any highways cutting across Brooklyn. But still doable. Just expect it to be very expensive.
Another option would be to to stay close to the Jackie Robinson Pkwy. I mentioned these neighborhoods earlier. Ridgewood, Glendale, Middle Village, Woodhaven, Forest Hills, Kew Gardens and Richmond Hill. But you might prefer Brooklyn, just because.
I visited Brooklyn for the first time today, and the area I was in was at Park Slope. Overall, it seemed like a pretty nice area with nice brownstones, lots of diversity and plenty of different subway stations nearby. Next week, I hope to take a trip over to Forest Hills in Queens. In terms of price, which one is more relatively affordable to live in? Or are they about the same?

I would suggest Ditmas Park, not sure how many apartments there are there as it is mostly 1 and 2 family residential. But it is a great neighboorhood, not cheap but not Park Slope expensive (since it is not very convenient to Manhattan) and pretty close to Brookdale. If you are going to Brooklyn College it is close to there also. You might be able to rent a subdivided townhouse or Victorian, but a 2 bedder for $2,000 might be pushing it.
I think you could find a $2000 2 bedroom in the Ditmas Park area and environs.
It should be noted that there is a bit of crime around Ditmas Park lately.
Kensington, which is nearby Ditmas Park, and cheaper, is a bit safer on the whole.

I have family in Kensington and I must say, it's a great neighborhood
In addition to visiting Park Slope, the nearby Prospect Heights was also a very cool area. Amazing what Brooklyn has turned into, and I'm glad I stopped living in fear and went to explore the area a bit on my own.
