The Tenement Museum is great! One of my absolute favorite places in NYC.
BUT the tours tend to sell out. (It's not like a regular museum where you pay your money and then wander around on your own. At the Tenement Museum, you MUST be on a tour.)
So I suggest that you to the website ahead of time and make a reservation at least the day before.

I was just in Flushing yesterday and it made me think of this thread.
Are you aware that you can take the 7 train to Manhattan? While it's not as fast or comfortable as the LIRR, it can be an interesting experience to ride the 7. It's elevated for most of the way, you will always get a seat since Flushing is the first stop, it runs through a lot of different neighborhoods (the 7 train is nicknamed "the international express"), and you can get off at Grand Central which is a beautiful station to walk around (much nicer than Penn Station).
Downsides are it can be more crowded and will take longer (30-40 minutes on 7 train to a few stops in midtown vs. 20 minutes on LIRR to Penn Station). Upsides, besides the above factors, are the 7 train runs more often and is less expensive.
For your Katz Deli day, the 7 train might actually be more convenient because you can get off at Grand Central which is on the east side of Manhattan. (The LIRR only stops at Penn Station which is on the west side.)
To get to Katz, you could take the 7 train from Flushing, get off at Grand Central, then walk a few minutes east to Second Avenue and take the M15-SBS bus down to close to Katz (get off at Houston St). Transferring from subway to bus is free if done within 2 hours so total cost will be $2.75 (compared to the $7-10 for the LIRR fare plus the $2.75 fare on the bus if you go that route).
