I won a middle income housing lottery a few years ago and have been in the apartment since. Is my girlfriend allowed to move in with me under the roommate law or does the middle income subsidy override that? She would not be added to the lease but would require a key and fob from the landlord.

Read your lease. There may be language like this. "Except in the case of unanticipated life events, the taking in of additional occupants shortly after move-in with the purpose of circumventing the eligibility requirements and compliance process is expressly prohibited."

In general, you should be fine after a year. So you should be fine. But read your lease to be sure.

If you break up, she might have rights to the apartment. She might even get the apartment in a break up, much as a wife gets the house in a divorce.

Not certain about this, but be careful. Do you really trust this girlfriend? Might be a good idea to ask an attorney about what rights she'd get to the apartment if she moves in with you.

I've heard of situations where a man owns a house outright. He invites a woman to live with him. Not marry, just live with. Then she claims domestic abuse, and immediately the man is forced to leave the house that he owns.
