Also the E train never goes to JFK. It just goes to the Sutphin Blvd Station where one can transfer to the JFK Airtrain.

Actually you're right....everybody says Howard Beach - JFK, and its true - most people say take the A to JFK, but in that instance you can actually see the airport from Howard Beach, thats the only reason why people are scratching their heads over the E train thing, but its the same set-up - still gotta take the Air Train from the A, or the E, it's not like Heathrow....so you can say take the E to Sutphin-JFK, it actually sounds kinda cool, and if people keep using that name more often, it can help Jamaica's resurgence.

Although technically you are right and I haven't heard people just call the E subway stop "JFK" without the Sutphin Blvd/Archer Avenue part as in reality JFK is another train ride away.
