A pretty good day itinerary is, in either direction, going downtown to the financial district and wandering around, taking the ferry at pier 11 and getting off at DUMBO and exploring Brooklyn Bridge Park and the neighborhoods of DUMBO and Brooklyn Heights before taking a train or walking the Manhattan Bridge to Chinatown or Brooklyn Bridge to City Hall. One of your meals should be in Chinatown, depending on where you start from.
A really ridiculous trip I've sent visiting friends on is to board the Chinatown shortbuses that go to Flushing and gives you a look at the neighborhoods the highway passes, a restaurant/snack there in Flushing, and then a 7 train ride (it's an elevated train) through Queens to end up in Long Island City to then see the waterfront and/or MOMA PS1 before going back into Manhattan. That last leg can now be done by ferry either to 34th St in Midtown or Pier 11 in downtown.
For visitors, I generally like to take them on circuits instead of back and forth round trips that are mostly or completely above ground and include some parts of the outer boroughs.
It's also hot tomorrow, though cloudy, so you might consider going to the beach in the Rockaways with one leg on the A train and another via the ferry downtown.

The skyline? Perhaps your friend meant the Highline?!
My advice is to spend as little time traveling. Stay out of the subway. I am not an expert New Yorker at all, but I think on most peoples days off, they want to just relax and minimize time in that subway.... pick one or two neighborhoods and just chill
