I know I do not have to pay the NYC taxes since I am not a resident - but I had thought I would pay NY state taxes and then have to get a credit for them to pay for NJ taxes when tax returns come around.
On my pay stub, they are only taking out Social Security, Federal, NJ state taxes, NY PSL (small amount) and NY SDI (small amount)
Is this correct that I'm paying into NJ state taxes while working in NYC? or am I going to owe money at the end of the year?

You are correct, contact your employee to change your withholding so you don’t owe ny state taxes at the end of the year.
