If a person just has a carry-on, the subway is fine (as I have seen many riders with carry-on luggage on the subway). Overhead racks are good for larger pieces as long as one is physically able to lift up that luggage onto those overhead racks.

I would suggest taking AIR TRAIN -> JAMAICA -> LIRR PENN STATION. Easy quick with luggage racks and only a few blocks from Times Square. Saves time, similar cost and mitigates worst case scenarios associated with A/E trains.
