I take it every day, and while you'll run into some nasty homeless, just don't go near them. Taking the subway late at night is another story, but during the day you'll be fine.

It also depends on what neighborhoods you are going to. Anything in Manhattan 96th and below should be safe. Of course you will hear about the random violent crime but that's just bad luck and timing for the victims.

This. I spent 4 days in NYC earlier this month. Used Subway during the day with zero issues. Worst I saw was one of the dancers with a speaker set on one ride which was harmless. Overall, was much faster than trying to take an Uber 30 blocks. Cheaper too. Didn't use the subway at night, but wouldn't have hesitated prior to 10 or 11pm.
I was there from 7/13-7/19 with my wife and kid. We stayed in midtown and took the subway up and down Manhattan every day. No issues. I did not feel uncomfortable at all. One guy appeared to stare me down once but other than that, nothing. Also, we walked 36 miles while we were there. From Battery Park to the Brooklyn Bridge to China Town. From midtown to Central Park. From Time Square to 32nd st and Park. We never took the subway at night, just because we explored around our hotel at night. 32 to 42nd and 3rd ave to 7th ave. I took an uber from the airport and the train on my return.
Uber or take the bus when you can, just not during rush hour. The bus is slow but on the weekends in the morning it is fast and mostly empty.
