We are an international couple with a 3 year old son and an 11 year old daughter, and we are looking for a 3 bedroom apartment to live in Manhattan, and I saw many options, with very different prices. I would like your help to understand which are the best places for me to look for an apartment to rent based on the best public schools for my children. Can you help me?

Every school in NYC has a "school quality" report. Generally, the more Asian/ white the public school is, the better it is.

https://schoolsearch.schools.nyc/

For example here's the school report for PS 001 - https://tools.nycenet.edu/snapshot/2021/02M001/EMS/ -51% Asian/White and 49% Black/Hispanic.

Here a report for PS002. https://tools.nycenet.edu/snapshot/2021/02M002/EMS/

-72% Asian/white

PS006 - https://tools.nycenet.edu/snapshot/2021/02M006/EMS/

86% Asian/White.

Knowing nothing else I can assume that PS006 >PS002 >PS001.

Thank you all for your help.
According to a friend who lives in NYC, the problem with NYC is that I'm going to have to live in a specific zipcode to ensure that my children aren't placed (the state defines) in a Harlem school or a charter school that supports the families who live in Manhattan in formerly government-subsidized housing/these low-income families live in these buildings that are spread all over the island (upper East and West side) and in the south as well...

Your friend is correct. Schools are zoned by zip code/neighborhood in NYC.
