JFK can be easier, but it's a relative term in New York since none of the airports are trouble-free. For domestic flights, LaGuardia can be a tad easier, from a flight perspective, and it's closer to Manhattan. Newark can have terribe delays, and getting across the river from New Jersey can be a major hassle some days.
The double-decker tour is great as are some of the water tours that give you a perspective on the city, and there are several routes available, so you can pick which loop you'd like to take on a given day. There are also tours available via water and some walking tours that give an excellent in-depth view of particular neighborhoods.
Be sure to look for the current Matilda in the Algonquin, since she's an award winner.
One of the doubledecker tour operators has a downtown loop, an uptown loop, and a Brooklyn loop. I've done the downtown one and even as a New Yorker going along with an out of town relative visiting the city, I enjoyed the tour.

I actually live in NC, so its going to be JFK or LaGuardia that we arrive in.
Then I'd vote for LaGuardia, taking into consideration it's more likely to have issue with weather-related delays.
