My father served on the USS Intrepid from 1958-1962. I would love to plan a surprise trip to the museum for my parents. They are in their late 60's and my father is going thru chemotherapy at the moment. When his treatments are over and he is feeling better is when the trip will take place. I'm looking for suggestions on other places to visit while they in the Manhattan area. Also, a good hotel to stay in that won't cost me a fortune. My parents are very down to earth folks and live very frugally. I guess what I'm trying to say is that they won't care to visit any fancy schmancy restaurants, bars, plays etc. Thanks for your help.

If you want to keep with the nautical theme, check out the New Jersey Naval Museum which is the home of the USS Ling submarine from WWII. It's in Hackensack, not terribly far from Manhattan.
The South Street Seaport Museum also has exhibitions that relate to NYC's nautical history and might be of interest. The US Merchant Marine Academy is in Kings Point, Long Island and has a museum that features some good nautical exhibitions as well.
EDIT: The USS Slater, which is the only WWII destroyer escort remaining afloat, is in Albany, but it's a trek from Manhattan, unless you're hard-core naval museum devotees. It's only open April-October, and you can get there via train, but it would be a day trip.

The Intrepid is located on the west side of Manhattan near the passenger ship terminal. Also the famous "Circle Line" is right there. This tourist line takes you around Manhattan island. Excellent views of downtown, Midtown, Jersey City & and even the Statue of Liberty. Along the way you will pass under the Brooklyn and George Washington bridges among others.
You will be shocked by the contrast between the skyscraper areas and the hilly wooded areas of Northern Manhattan and The Bronx. The Palisades are also beautiful. So I suggest you might want to combine a trip to the Intrepid with a ride on the Circle Line.

They might want take a ride on the Staten Island ferry. It is free and gives one an excellent view of the Statue of Liberty!
