I know theres ones that go back and forth for transportation purposes, but what about sightseeing ones to see the skylines at night?

The biggest one is probably Circle Line (http://www.circleline42.com/site/default.aspx - broken link), which does run both day and night cruises. Their Harbor Lights Cruise (http://www.circleline42.com/site/scheduling_pricing.aspx?Product=7 - broken link) leaves between 6:00 and 7:00 PM and lasts two hours.

You can get a nice view of the skyline of Lower Manhattan from the Staten Island ferry for free.
Also another option is the NYC water taxi. The one between Lower Manhattan & IKEA is free and offers a nice view. But you can also use the paid routes on the NYC water taxi for other views of the skyline.

There are also some pretty spectacular views that don't require ferries--such as from all three of the East River bridges and, for that matter, the George Washington Bridge (I was surprised to find out that a lot of people don't realize the GWB has a pedestrian walkway).

You also can get a spectacular view of Manhattan's East side from the Roosevelt Island Tram (which I believe costs the same as a subway ride - $2.25). On Roosevelt Island there is a nice promenade with a great view of the Manhattan skyline.
