I'm looking mostly for anything from Ulster, Rockland, Orange, Columbia, Dutchess, Putnam... Any websites other than craigslist you could recommend?
Bump for this post because I am looking for the same thing. I lived in a college town for the past 5 years and it was very easy to look for an apartment because there was a website that put all ads in one place.
Real convenient. There's nothing like that in NY and NJ.

There are a few other sites that sometimes show some things, including Google Maps (just enter something like "apartments in Rockland, NY" and it will display more options on the left... it pulls a lot from listhub.net, which I think you normally can't browse without an account), and Hotpads.com (although many of these are often outdated). Unfortunately, as dvader and I have been discussing the past few days, the approach to technology among the realtors and brokers in Rockland appears stuck in the 1980s.
