Hi, I got married in the summer of 2013. Due to school and work, my wife still resides in NJ and I reside in NY. We'll be filing Married Filing Joinly for federal income tax, but how do the state taxes work. Do we both file as non-residents for the other spouses's state, even though we don't live there? Will my wife have to pay a share towards the NY state tax.

My suggestion would be (note: I'm not an accountant) to file separately and thereby avoid unnecessary complications.

Not an accountant, but you can, and should, file state tax returns separately in this situation - otherwise, you'll end up paying more than you need to.

I meant that you should file both federal and state tax forms separately. If you file jointly on the federal form, the address that you show on the form will indicate what state you both claim as a residence. The IRS shares info with the states and then you will start getting letters from state income tax departments asking for clarification and/or demanding additional taxes.
