I will be commuting to Fairfax, VA ( Federal Systems Park Dr, Fairfax, VA 22033) from Mclean, VA (Lumsden St.).

What is the best route to take for the morning and evening? I understand there is the I-66, which can get bogged down at times. The other option that is suggested from the mapquest/google maps is the VA-123.

Which route would you recommend for the rush-hour commutes in the morning and evening?

You're basically headed somewhere behind the Fair Lakes Shopping Center which is about 15 miles from McLean, but headed outbound in the morning should be a piece of cake. 123-South would be okay, but there are a lot of lights, whereas you could pick up 66-West at Idyllwood and Route-7, and just be on your way. Jump off onto 7100-North (Fairfax County Parkway) and you're there. Coming back the same way in the afternoon, you might want to avoid what is usually a substantial problem at the merge of 66 and 267. It might not impact you too badly though, since if it looks really bad for Route-7 West, you could get off at Route-7 East, take a left onto Haycock, another left onto Great Falls, and follow that up north into McLean. All in all, this should be a pretty easy commute. I pretty frequently take 66-West from Nutley Street out of Vienna/Oakton to the Fairfax County Government Center in the morning rush, and door to door is typically less than 20 minutes...I don't think you'd be much beyond 30 for your run...
