Sometimes I find myself saying OMG out of old habit and I think this isn't appropriate, but, is it? I'm trying to replace it with "oh my goodness" or something like that. What do others think?

I'm a godless heathen myself, and I say it. It's just an expression - doesn't mean anything, really.
When most folks say "oh my god" they aren't in the least bit calling on god, even theist. It's an expression and like many expressions its original meaning has, well, lost its meaning. So your argument, that it seem right, pardon me saying, is meaning less. Do you really think that when you say "damn it" you are actually hoping to commit your thumb or the hammer that hit it to eternal damnation? Somehow I doubt it.

Well I don't think god or Zeus or any other deity is going to send down a thunderbolt to strike you dead if you keep saying it, it's just an expression, so seriously I wouldn't worry about it....
If one is really a Pagan, perhaps he should say "Oh my gods".
