I enjoyed my 3 years in the Cub and Boy Scout Organization. It was a great experience, and I learned some great lessons about self reliance and honesty in the process.
However, I agree that they have a right to restrict membership, just like any other private organization. This right makes them an entity which should pay market rates for city facilities, just like any other private organization. If groups such as the Elks Club or VFW will let them use their facilities for free or a subsidized rate, that should be their alternative to using city facilities.
The California State Supreme Court had a similar issue concerning Berkeley and the scouts, and ruled against the scouts:

scouts are a good organization... I am actually an eagle scout myself.. and I'm a homosexual..
I wasn't aware of my sexuality when I was a participant... but I will say.. that it is not about the issue of sexuality.. if they want to not allow someone who's gay... they're no different than our military.. as a gay person.. I'm use to this kind of treatment.. like someone said before.. they're private.. so they can come up with funding in the private sector.. they SHOULD PAY RENT.. just because we like the organization does not warrant government sponsorship of it. Because NOT everyone is welcome in the boy scouts... and that poses a conflict of interest as far as the government is concerned
So as a land lord, if I found out you didn't like gays (after years of being a renter) I could raise your rent by 2000%?
You can charge what you want if you were a landlord (outside of rent controlled areas which is a different can of worms) provided you do not discriminate (again, within gov't guidelines).
That's very true. But the point I'm trying to make is discrimination. If I like or dislike is immaterial. The fact that you raise the rent because I like or dislike something is discrimination. Isn't it?

Hard to prove------rent gets raised all the time.
