They know full well they've done nothing wrong and this is just a racist witchhunt and their only crime is enforcing the law "too well" and not giving certain groups "breaks". Is it because DOJ will sue the city and bankrupt it if they don't follow its "recommendations"?
Well, when the first sentence in your OP is 100% wrong, it's hard to even take it seriously.
When a city has racist emails going over its servers which are no doubt monitored, of course resignations follow, as when a full examination of the network is complete, no doubt far more than a handful have evidence of dirty laundry unbefitting one on the payroll as a "public servant".

Better to resign and find another racist police department than get fired and have to work as laborer on a town highway department. It has to be hard to exchange a pistol for a shovel.
Let's see.
1. It's a crappy community that looks to get a lot worse.
2. If they try to keep the vermin from tearing the place down, they'll be branded goose stepping thugs. If they go easy on the vermin making the community a cess pool, they'll be accused of not doing their jobs. It's a lose/lose situation.
3. The crazies are stirred up and the low lifes are emboldened. Who wants to deal with dozens of stupid thug Michael Brown's who think they can be aggressive towards cops and get away with it? Or be the target of whack jobs who want to find an excuse to kill or harm somebody and think shooting a Ferguson cop is okay?
4. They'll get sweet revenge by walking away and letting the town go to $#@!. Sure what remaining residents that want to save the town will be screwed but they can move away also. I'm sure they'll get lots of help from guys like Eric Holder, Obama and Al Sharpton. Not.
And what revenue source will that be? Will they raise taxes? Everyone in that town will be dirt poor, no businesses will want to set up there, and the properties will be worth ungatz. Where will this money come from? Explain it to me.
And what government doesn't use its citizens as a revenue source?
