I believe that individuals suffering from gender confusion have a mental illness and thus are not fit for military service. If you are offended by my belief it is too bad for you.
I think if they are currently serving, and haven't done anything wrong, then they should be allowed to stay.
I don't think the military should actively try to recruit from such groups just to make a political statement, but I do believe the military should treat them equally. If they can do the job, then fine. If they want to use tax payers money to fund their hormonal treatment or sex change surgery, then no.

Out of curiosity, would you consider the chemistry in their brain not matching their body's gender type to be a mental illness?

The military is not a social experiment. It exists for a very specific person.

They have to re enlist occasionally right? Just turn them down. Problem solved. I know people who were turned down for additional time because their job was no longer needed. Just a letter saying no thanks from Uncle Sam.
Joining the military is not about a right to a job, but a responsibility to defend our nation. If a recruit is non-deployable they should not be allowed to join the all-volunteer force. Most senior military leadership would like to see a provision that if you have drugs that must be taken everyday or it will create a medical crisis for you, you are not allowed to enlist or are medically discharged if currently serving.
The military currently discriminates against the obese, the wimpy, the mentally ill, the mentally disabled, the elderly, the physically disabled, diabetics, and a number of other groups. They really aren't an equal opportunity employer, nor should they be.
