At any point in time, Trump could extricate Flynn from any perceived judicial witch hunt, granting him immunity for any federal crimes. There would be political fallout. But that it would be so unusual may be as much of a reason for Trump to do it as anything.
It is an interesting, and true, point. President Trump could indeed pardon Mr. Flynn.
However, the law concerning 'pleading the Fifth' is quite interesting.
In summary, if Mr. Trump were to pardon Mr. Flynn for any and all alleged wrongdoing (like when Ford pardoned Nixon), Mr. Flynn would no longer be able to 'plead the Fifth' against self-incrimination, since he would no longer be subject to prosecution. Mr. Flynn could then be compelled to testify, or face sanctions for not doing do. Sanctions can include sitting in prison until he is willing to testify.
It would probably be foolhardy for Mr. Trump to pardon Mr. Flynn, such being the case. Of course, if Mr. Trump were absolutely sure that Mr. Flynn could not testify to any fact that would harm Mr. Trump, he may want to do so.
Nor would I, if the DOJ just said I was being investigated.

Well, this new special counsel is sure to call Flynn to testify, so maybe he thinks that is the only place he will get a fair hearing?
The senate and house hearings are usually nothing but a political circus, where politicians want to denigrate, grandstand and publicly ridicule witnesses.
