It's NATO that Putin is wary of and not the EU.
If the EU was a great military force then countries such as Sweden and Finland would not be considering joining NATO due to events in Ukraine.
As for the EU, it has merely voted to start to allow the process of membership to start and this is usually a very long process.
It also should be noted that this might anger Putin further at a time when he has artillery and missiles surrounding Ukrainian cities.
