One of the rules basically says subcontractors can place liens against our house, if the main contractor doesn't pay them upon job completion, even if home owner already paid the main contractor.

Is this for real?!
Whatever deal between the contractor & his sub's is between them. If I paid the main guy in full already, why does the sub get to hold me accountable if the first guy doesn't pay him?

Has anyone been stuck in this situation before?
best way to avoid any issues is to make your payment via check and payable to both parties

Oh yes, that is a classic problem with construction and remodeling. Often subs file a lean preemptively. You want a release of lean from ALL subcontractors, also issue joint checks to pay the subs, don't pay the prime his last check before you receive a release of leans.
