My top pick is Far East Pho just off of Capital. I've also tried, in descending order of my enjoyment: Pho Saigon #1 (come's up as Chan's Garden on Google, just off of 440 and New Bern in East Raleigh), 9N9 (in Morrisville), Pho Cali (off Capital), Dalat, and David's Dumpling and Noodle (across from NC State). David's may deserve another try as they had just opened when I got it - and they do other things very well there.
For an upscale pho (with filet strips), try An in Cary. It's on the lunch menu and it is terrific. It's also $13.
There is also a vietnamese resturant on 9th St in Durham named Bahn's and one named Kim Son on Guess Rd. in Durham.... Dont know if they are any good though....
Saigon Grill in Durham is really good (N. Roxboro Rd.) I love their Bun! Not expensive either!
