Appraisal at or above contract price.... Too low!? (lender, short sale, seller)

This is a new one for me. The lender is asking for an addendum to extend COE due to the underwriter holding out, essentially, for a better deal. The appraisal came in just above the contract price, but with slightly lower than average seller contributions. I'm still awaiting word back on whether they thought the appraisal showed bad methodology (which I thought it did) or a bad number.... Anyone else having this kind of problem? What does one do?
