what are the laws for the owner can he or she eventually just get permits from the city? is it costly

The two most likely a scenarios for an illegal apt are:

1) there is no feasible solution which can make the apt legal

2) there are potential solutions which will require costly renovation.

Contact you local Planning Office They can tell you 1 IF you can or Can not rent the place out. 2 If you can what you need to do to get it approved. & The cost.

Exactly with a possible third option that occurred in San Jose California.

A couple had rented out their finished garage to another couple for a significant amount... the garage had a half bath and was insulated and sheetrocked.

The judge found it was illegal and ordered the garage couple into the house and said the owner couple could move into the garage...

It got a lot of news coverage... I think the two came to a monetary agreement that allowed the garage couple to move...
