The lease contract says July 13th start date. I moved in on the same day also. They gave me the keys.

I will have to pay the pro rated amount per lease agreement.

Tomorrow is the 14th. Am I late?

I know the rent is considered late if paid after the 1st of the month per lease agreement.

I have paid the security deposit and it states in the the application.
It says "Prorated rent of $XXXX is due for the remainder of 1st month.

What does that mean?

Just pay the prorated amount for this month and then the full amount is due on the 1st of the month from now on. Frankly I can't believe they let you move in without paying the first months prorated rent, but whatever.

Agreed usually you pay upfront each month that you live there. For example my rent is due on the last day of every month. And that payment is to satisfy my staying there for the next month, not the month I just already stayed.

Prorated means you pay partially for the month. Since you're there only about half the month you'd only pay about half the rent. But it is weird since I've never heard of being able to move in without paying the first months rent.

Ditto. Go pay it now. They shouldn't have given you keys without paying it. You'll then pay your first full payment on 8/1.
