I am taking the train to LA on Saturday and have a rental car. Is it safe to leave at the Transit Station overnight, or should I consider parking it somewhere else (i.e. side street neighborhood)?

This is just me, but I probably wouldn't leave my car overnight there or on any of the side streets near the transit center. There are a lot of sketchy folks in that area, especially at night. The Parking lot also fills up pretty quickly. So, all things considered, I would probably pay to park in one of the parking garages downtown by the airport and then uber over to the downtown Amtrak station. A few bucks for peace of mind would be worth it.

There's also a 24-hour limit on parking at the Old Town station, and you will be towed if you leave it longer than that.

They have a security guard and MTS patrols the lot as does SDPD. While there are a lot of homeless in the area IMO the lot is pretty safe. The streets nearby not so much. Park under a light and hide valuables

So the signs say, but tbey don't keep track. Nobody knows how long any single car has been tbere. I once saw a couple of uniforms checking plates for tags. I dont think 48 hrs over a weekend would be of any concern

I wouldn't risk it. The towing companies only hold vehicles for two days, then they're auctioned off.

Then please describe for us the system employed by that property to determine precisely the time a vehicle was first parked there.
I have spent a considerable amount of time in that lot over the last few years and if they are keeping tabs on how long a vehicle stays there I havent seen it and would love to be educated about it.

Sorry that is not true. A notice of intent for lien sale is issued after 48 hours, that is standard procedure for all towed vehicles.
CA vc. 22850 provides conditions of lien sales of periods of 30,60, and 120 days (depending on conditions, usually 60 days) after the towing company files intent. In no case is it ever less than 30, let alone 2.
