Will I be able to get a water taxi from the Maritime Museum area to Shelter Island Marina? I know to call when needed -- so estimated wait time for arrival (on weekend), travel time, and cost? Thanks!

Shelter Island is very close to the Maritime Museum and downtown. It's probably easier, quicker, and cheaper to just use a regular taxi or Uber. If you want the water taxi experience, perhaps just take it one way, then call Uber to get back.

The offical site doesn't have much information so I found another site that does:

Downtown water transport to restaurants and Coronado | Welcome to San Diego

$7 one-way fare (so maybe not so bad). Granted, this site is five years old so YMMV.

Sunday – Thursday 9:00am – 9:00 pm
Friday – Saturday 9:00am – 11:00 pm

"There isn’t a better way to travel to Coronado or one of your favorite waterfront restauraunts than the water taxi. Unlike the crowded ferry boat, the water taxi will pick you up at your designated dock location and transport you to your destination for less than a typical cab ride."
