I vote Montclair or Trestle Glen in Oakland, Piedmont, Sausalito (ferry), Lafayette (BART), or Burlingame (Caltrain). $5,000 for a 3+ bedroom should be easy to find in all but the most exclusive neighborhoods.

For that budget, you might want to consider Pacific Heights. It's very walkable, with many shops and restaurants in the area around Fillmore Street. The 1 and 3 Muni lines run into the Financial District (the 2 as well, if you are in Lower Pac Heights), with some additional express buses that run along Pine and Bush during commute hours.

You could live in Forest Hill.. take the train one way to downtown, the other way to take the kids to the zoo.

I haver commuted to the financial district by bus and ferry for the past 16 years from Mill Valley and Sausalito in Marin. Seldom a problem, especially if you can start on the early side and leave your office on the early or late side. I recommend these areas highly. For $5,000/month you can rent yourself a really nice single family home with 3 bed sand 2 baths and probably have a little left over to spare.

FYI: parking is about $30 a day in the financial district. And traffic is atrocious getting out in te evening. I'd take transit unless you like waiting in traffic.
