I've only been to one of them (the Beach Boardwalk), so I can't really make an accurate comparison.

My list:

Entertainment-
Cost-The Beach Boardwalk wins here.
Rides-
Food-
Scenery-
Location-Great America wins here since it's so much easier to get to.
Arcades-
Size-
Events-

Great America has better rides, it's not even close. But Santa Cruz wins in every other category. Great America is a wasteland. Boardwalk is in the middle of a beach. Don't ask me how the food is, I don't know. Bring whatever you want to eat and make it a picnic. You're on the beach!!

What he said.

Great America is good for just rides, but it's just another of many amusement parks. The SCBB has that unique atmosphere of being by the beach. Can't beat it.

What about Six Flags in Vallejo?

Boardwalk wins out in my book it's at the beach and there is free admission. Great America has better rides but at $40 per person and the long lines that can take a hour or 2 to ride most rides. You could spend $85 and get to cut in some lines at Great America.

I like the SC Boardwalk a LOT better. I admit to some biasness since that is where we spent summer vacations as a child, but I don't do fancy rides, anyway (although, at 65, I still hope on the Giant Dipper ~ I'll probably die on that ride).

I'm planning on a couple of days in SC during the fall but, I'll tell ya, every time I make plans to visit the SC area I get more frustrated with the rising lodging rates every time. Even dumps are way out of my price range. I decided to forego what I used to love doing: Get up early to enjoy the beach and breathe in the cool misty marine salt air. This time we're staying in Los Gatos and just driving to SC. It will be a pain but a whole lot cheaper.

Great America. SC is far away and the traffic is bad. Too much stress. I never liked the beach there anyway.
