Sounder train fares are here:

Sounder train fares - SoundTransit

Sound Transit bus fares are here:

ST Express bus fares - SoundTransit

I've never taken those routes, so I have no idea if the timing is correct.

No, it is $6.50 if paying cash, but $4.00 if using ORCA. You need to use ORCA to transfer between Sound Transit and Metro Transit - otherwise, you have to pay separately for each ride.

I wasn't able to use the trip planner for a commute from Auburn to Bothell either, easier just to drive. On a good day it'll be a 45min drive, with traffic over an hour.

Well, the transit system is more optimized to connect Seattle with the north, east, and west suburbs than those suburbs with themselves.

All the same, ST Trip Planner easily came up with 1) catch Sounder at Auburn Sounder Station to King Street Station and 2) transfer to ST 522 Woodinville Express to Main St & 103rd Ave NE in Bothell. Time: around 1 hour and 40 minutes. Cost: $3.75 (ORCA) or $6.25 (cash). Travel time varies with the amount of time between the arrival of Sounder at King Street Station and departure of ST 522 from 4th & Jackson.

Note: You do need to provide a departure/destination (address or landmark) that the Trip Planner can recognize. Just plugging in "Auburn" and "Bothell" is too general.
